I don't know about ReadPlease software, but whenever I quote something from that site I convert the text into so-called "normal" text just like this type of text.
If I insist on showing some sort of transliteration for pronunciation purposes, I might make use of a macro to convert the text into Harvard-Kyoto transliteration. This macro is available from the Granthamandira site.
Now that I think about it, that Vedabase.Net site seems to have strange diacritics. I've noticed a dot below the 'm' which is apparently inauthentic?

Do you think puting the long vowels in upper case, leaving the rest in lower case an option. I supose it would still leave the varient "T's and "D's etc. to distinguish, but many readers the long and short vowel distinction would be enough.

I think the diacritics added to the s's to indicate the different 'sh'- pronunciations are of vital importance too.
